I was gifted a pair of Nike Reacts for my birthday. Should I remove the factory inserts for the best support for my flat feet?

Nike react is made for running, not for correcting flat feet, so you should remove the foam inserts in it. Instead, look to get an insole that provides solid support, has a low or medium arch height, and has a deep heel cup. Only this kind of insert will stabilize the heel and control pronation.
